In this episode of "The Science Of" the students are joined in studio by computational biologist Dr. Ferhat Ay from the Ay Lab at the La Jolla Institute for Immunology. Dr. Ay described how computational modeling and three-dimensional genomics can clarify disease mechanisms and support new therapies. Research FocusDr. Ay’s lab studies epigenetic gene regulation, non-coding DNA, DNA folding, and how three-dimensional genome organization differs across cell types and disease states. The work combines sequencing data, statistics, machine learning, and DNA language models to identify regulatory switches and connect them to genes.Genome organization can explain why disease-associated variants may affect genes that are not their nearest neighbors.Clinical PotentialInsights from non-coding DNA may improve therapies such as engineered CAR T cells by tuning gene-regulatory switches to enhance cancer-fighting activity and persistence.AI and robotics could eventually accelerate screening, but Ferhat emphasized that high-quality human-generated data and scientific creativity remain essential. What regulatory mechanisms can reliably improve cellular therapies? How can computational predictions be validated efficiently enough for personalized treatment?Dr. Ay BackgroundDr. Ay discussed his path from computer science in Turkey to computational biology, including doctoral work at the University of Florida and research training at the University of Washington. His current work is based at the La Jolla Institute for Immunology, with an adjunct role at UC San Diego.Computational BiologyThe field converts large amounts of biological data into useful knowledge.A central challenge is formulating biological questions so they can be represented and solved computationally.Genome RegulationOnly a small fraction of DNA encodes genes; much of the remaining sequence contains regulatory elements. The lab models how DNA folds, how regulatory regions control genes, and how these relationships change in cancer and other diseases.Three-dimensional models can identify disease-relevant gene targets that linear genome analysis may miss.Therapeutic ApplicationsResearch may support CRISPR-based therapies, including work related to sickle cell disease. The lab is testing regulatory DNA switches in CAR T cells to improve cancer response, reduce exhaustion, and support lasting effects.Future DirectionsDr. Ay anticipates broader use of AI, robotics, and high-throughput experiments over the next several decades.Longer-term goals include faster diagnosis, more personalized treatment, and improved understanding of autoimmune disease and cellular therapies.Advice for StudentsHe encouraged curiosity, reading, persistence, outreach, and full engagement in available opportunities."The Science Of" is a student-produced podcast.
